To make sure you got rid of everything after you have the application fully updated yes you should run a scan in safe mode without networking better to be safe then have something linger.

Get that pc and go to system restore, and make sure it is off. Doing it in safe mode may or may not matter much if you're got a boot virus. Load the AV software then before it installs, it will scan the boot sector and run a scan on the PC. Since more modern AV programs are on cdrom, it won't change the contents. In the olden days, AV programs were also provided on a floppy disc to first inspect the pc prior to installing the program in c drive. Then the floppy disc had to be write-protected in case the virus attempted to disable the scan from the floppy disc.
If you're installing your antivirus software from a CD or DVD, check to see if you can boot your computer directly from the disc. Most antivirus software will boot from the CD/DVD to run a scan of an infected system without having to install it first.
